I am writing a drumming book and the page layout is three measures across but with the middle measure hidden (so that I end up 

with two columns on either side of the page). The middle measure (that I want hidden) is just for the spacing. Forgot how to use 

"hide measure"

the second issue is that for some reason, the measures are now all the same size.

How can I make them all the same length?

You should examine the Coda plug in and what it does. Look at it in the Page Layout mode and see how Finale uses system parameters to give two  separated systems aligned horizontally with blank space between them. You could use this approach to set up (and presumably then copy) a series of one-measure systems aligned as you wish.
