Is there an easy way to delete the bottom or top note in an octave
or do I have to use the eraser and click each note to delete it?
i.e. my flute parts show both notes and I want to delete the lower note.

I may be wrong, but I see no way that JW Staff Polyphony can accomplish that. What you can do, however, is to use the Finale function Utilities > Explode Music. Select the measure(s) where you want to do this / Set the options to Split Into 1 Stave / One note per staff / Explode Direction Up or Down (depending on which octave you want to eliminate) / Exra Notes: Discard / Place Music Into Existing Staves starting with (your current) staff.
The JW Plug-ins are very useful, though, particularly JW Change, which can do many operations, all from within this one Plug-in. It is bult-in in Finale 27, or you can download it from the above-mentioned link.

My own copy of JW Staff Polyphony can do it:
Tasks > Chord Lines > Delete
Use the pop up menu {Delete mode}.
If you upgrade to Finale 27 you will get the updated JW Polyphony for Finale as standard equipment. Already installed. You will also get the super useful JW Change. It allows you to change 100's of things that is very difficult to do in Finale.
The JW plugins available on the JW site are not the latest versions. MM has taken some of them on and have updated them for the latest current version of Finale 27.4. There are a few more included, too, as standard in Finale and all very useful.
