Man we need a lot more info than that. OS, Finale version, exactly what you ae working on, etc. The more the better even the offending file u/l to a Dropbox or Google drive.

But my first guess is you haven't fully deleted it. It may require a shut down of your system and restart Finale. You do a "delete selected items only". Uncheck everything except midi information.
