First, try restarting the computer. If that doesn't do it, trash the preferences.

Not meaning to be rude or anything, but you did buy the product, right? What version is it? How did you get it? On a disc, or by download?
Always try the simplest thing first: restart the computer, and see if that makes a difference.

Select the measures, and use the 6 and 7 numberpad keys to move all of the notes down or up, a step at a time. Be sure to check your accidentals!
How do you mean “lost program?” Did you accidentally delete it from your computer? You can log into your account at the Finale website, and redownload any program that you have registered.
You might also try exporting the files as a PDF through the Graphics tool. See if that keeps things in place. (It will also give you a smaller file, and print in true black.)
