The only way to convert a legacy file into a SMuFL version 27 file is to import into a new file via XML (and do whatever cleanup, if any, my remain).

If you want to stick with the older Maestro system, you should choose the Legacy style for your new documents.
It appears you are correct. When one chooses the template extension, Finale does not automatically select the template folder. This should be remedied as soon as possible.

Finale Windows likely saves templates where you tell it to.
The difference between major and minor key sigs likely affects some of the accidentals enharmonic values when entered via MIDI.
You can also have your students send you XML files (just XML 3, not XML 4) or Finale 2012 files.
I do not know how it works on a Mac, but I have no problems using Kontakt in my Win 10 version of Finale 27. Make sure Finale can find the path to the Kontakt VST .dll.
