By your words “selection window” you mean the plug-in window - right?
I am unable to reproduce the problem you describe (… only if I open the source file as a score …).
When I view a linked part, and open the plug-in, I can see the part I view (= the target part) in the top of the plug-in window.
Below I can see a list of the other linked parts, and tell the plug-in, from which source part the plug-in should copy part layout to the target part (= the part I am currently viewing).
JW Copy Part Layout was developed 7 years ago, and it seems that the plug-in is not fully compatible with my current Mac OS version.
Now - for me - the plug-in window only works for copying part layout between different parts in the same Finale document (not between different Finale documents).
You could ask Jari, whether JW Copy Part Layout will get updated to, in newer Mac OS versions copy part layout between different Finale documents.
