Windows 10, finale 26.3.1.520

 

I am trying to use the score merger to merge multiple movements. One of the movement contains a section in 3/4+4/4 time, and it was turned into 27/2048 after merging. All the note durations after that section were changed into as well. Any suggestions on how to avoid that?

I would try setting up the "receiving" score with the compound time signature and blank measures, and copy/paste.
