I have been a user of Finale for many years, but I have never encountered this problem. I have a score I have been entering this week entirely in layer 1, then when I needed to enter a passage in layer 2, I clicked on layer two and it made all of the music disappear except for the slurs, smart shapes, and expressions. Your advice would be greatly appreciated.

Make sure that Document menu > Show Active Layer Only is not checked.
