Your description of the music is not clear.

What ever you need, I am confident that Finale can do it.

My first guess would be that the upper staff shows a transposing instrument where a written ‘D’ sounds as Concert ‘F’ - so that the (Written) key of D Major sounds as (Concert) F Major.

This can easily be done by making the upper staff a transposing instrument in Eb.

Both layout and playback will be correct.
