I tried to replicate the problem, but couldn't do it again. I think maybe the notes I had entered were in a layer other than 1. Does that make sense? Anyway, it doesn't seem to be a problem right now.
I think I may have figured out what the problem is. When you are in a staff set other than "all staves", the balance is changed. So I need to do all my balancing and tweeking in the all staves view...
