Are you talking about single staves, or a system? If it’s single staves, it’s probably shifting the measures. Can you post a screen shot, so we can see what you mean?
I make sure the destination staff is actually empty, as a “just in case.”

Try exporting your document as XML, and importing it back in. That often clears corruption. You could also post your document to Dropbox or something similar, and post the link here. We can have a ...
