I son’t think that’s it, though. I was able to change the pitch of existing notes, and add new notes, and they played back properly.

No, I guess the instrument list is the only spot to solo chords. If you would like to send me the score, I'll have a look. wawoodman at aol dot com
Did you check to see if the Chord line might be set to Solo in either the Mixer or the Score Manager?
