How are you setting your tempo? The preferred way is to use expressions, where you can use the Playback tab to enter details.
What happens when you try to create the shortcuts? (I am guessing you are using the 64-bit rather than the older 32-bit version of TG Tools.)

For a start I would try MIDI/Audio > Reassign Playback sounds. If this produces odd results, you would want to look at how you have set up your sounds in the leftmost column of the Score Manager.
You could also try creating a new file and copy/pasting the old information into it (or transfer by XML).
