I'm inserting cue notes (Resize Noteheads), but this leaves rests at normal size.

How do I resize rests to match the noteheads?

Are you changing them from the % tool, or from the Utilities > Change > menu?

 

If you use the % Tool, right-click on a note or rest, and choose Resize Note or Rest...

 

If you do it the second way, you can choose Resize Notes... and the rests will be resized, as well.

And if you have the full version of Finale, you can use a plug-in : "Add Cue Notes'
