The specify voicing in the manage parts isn't behaving as it should. It seems to be when you have two notes in a single layer and two notes in different layers in the same measure.
In general, this feature has a lot of potential, but is lacking. I often have movements where I want part of it to show single note passages and part of to not to. I end up having to cut corners and put things in multiple layers for the parts when the score doesn't need it.

1) This is a reasonable Feature Request.
You should probably post it in the Feature Request forum.
2) I would not call this a bug, but rather an Unmet Reasonable Expectation (URE).
= The program does not work as expected.
When a program does not work as it should according to the manual, then it is a bug.
3) Your example is not a good example since it can easily be solved, by entering the music in two layers as {single note passages}.
Then, in the upper part, flip the first two stems down.
I just tried it, and it works for me.
4) A better example:
The same music notated in 6/8, with halved rhythm values.
With flagged notes the problem is not solved by just flipping the stem.
