We may need to see an actual Finale document. But the first thing to try would be selecting all the measures in the part, and break all multimeasure rests, and create multimeasure rests again.

Take a look at Document menu > Edit Measure Number Regions… Is the measure number region set to, only display measure numbers on the Top Staff and the Bottom Staff?

I think that Option-9 will get you to the dialog box where you can change the Default Simple Entry Tuplet Definition.

I could be wrong here, but I seem to recall that Finale 2012 has the de-authorize menu item in the Help menu.
