I think Peter and I are saying the same thing. So if his explanation works for you in F 2012, then I suggest you follow it in Finale v25 as well.

When repitching several notes, try using the arrow keys rather than the mouse to move from note to note.

The green dial is L/R balance and should not affect volume. The blue slider of course could mute a track if moved fully left.

If you start repitch before the tie and proceed note-to-note changing pitch with a MIDI keyboard, the ties persist. Otherwise you have to hit T after manually repitching the first note of a tied pair.

Are you waiting until the export status indicator is complete? And a long shot, is your playback panel set to play to the end of the file?
