I'm assuming that when you brought the old file forward into v25, you saved it as a v25 file before the problems appeared. Is that right?
Put two half-notes in the measure (C and Eb), highlight the measure, and then apply the Easy Tremelos... plug-in from TG Tools.
I've seen this happen in Finale 25.2, but only (in my experience) when the score scrolls during playback. Fortunately the effect is not permanent.
Can you post a picture (.png) of what you mean?
Problem 2 appears to be a font problem, as if your printer does not use the same numeric codes for music symbols that are standard. Problem 1 is likely Windows related, the system shutting down ...

Would checking the option perpetuate the new settings to other subsequently opened files where they were not wanted? That would be my concern.
