If you want the clicks to export, then you have to built that into a percussion track (as Mike R suggested). You can always remove the extra before printing (or keep separate files) if you wish.

Use/create Horns in C (at pitch) for your (otherwise transposed) score. Handle the horn parts separately (by exporting and then transposing them) if necessary for a performance.

I have never understood Finale's executable shapes well enough to get them to work predictably. When Human Playback came along, much of this area was unnecessary; so I rely on HP now entirely.

Was this file created in Finale or imported via XML or MIDI?

As far as measure numbering goes, you could use Musical Theater numbering for the added measures.
