You could use the "Submit a request" link at the top of the page to send your file directly to MakeMusic support to see what they can do with it.
There is likely also a way to mark your personal "template" file read-only to prevent overwriting it.
Be sure to highlight the page insert, not just select it.
To change the page number back, you need to choose to Edit one of the page text fields and need to highlight the page number insert field. Then the offset will not be grayed out and you can reset it.

Other MIDI tempo variations might be controlled via the Edit > Clear Selected Items > MIDI checkboxes.
Did you input the music yourself or import an XML or MIDI file?
No idea. This certainly never happened to me, and I have not heard that others experienced the problem. Did you buy/download you copy from MakeMusic/Finale directly? Perhaps a reinstall would help.
