I believe you would have to duplicate it, and rename the duplicate as something different.
If it worked that way in the older version, I would certainly suggest that you send it in to tech support.
Do you get the transposition dialogue box? Have you restarted the computer?

A number of strange things have been known to happen if you scroll during playback. Disappearing notes, jumping expressions, out-of-sync display, etc. Don’t scroll during playback.

Suppose you insert a measure stack, and delete the existing one. Can you enter the half note with no problems, then? And regardless if it’s a new file or not, I would still clear the MIDI data.
