I did not use the Staff Tool. Instead I entered regular notes and then used the Utilities > Change > Noteheads function on a selection of measures to change the noteheads to X-noteheads.

Assuming you are talking about empty measures, I do not experience this problem with v25.3 at all. Perhaps it is something more common on a Mac, since I am using Windows 7.
