Perhaps this is redundant but when opening the older documents, did you tell Finale NOT to update the articulation positioning? This usually works for me if I've positioned articulations manually.
You need to insert a non-breaking space between the two portions of the syllable you wish to place under the single note. On a Mac one simply types Cmd-Space and there must be a Windows equivalent....
