Some barlines, like double bars and (we now know) solid bars, automatically add the "break multimeasure rests" attribute to the measure.
Check each break in the multimeasure rests to be sure the "break multimeasure rest" is unchecked.

You should examine the Coda plug in and what it does. Look at it in the Page Layout mode and see how Finale uses system parameters to give two separated systems aligned horizontally with blank spa...
One way is to number the stanzas manually (add the number, period, and a hard space to the first syllable of the stanza) where you want them.
Did you ask Finale to "re-bar" and are your systems all locked?
