When I open one of the jazz templates in setup, I do not get the mixed font issue you seem to be facing.
Can you repeat the error? Do you have Finale Speedy or Simple entry both set to Check for Extra Notes?
You can set an expression to assign an instrument to an empty MIDI channel for a given repetition and use another expression to (re)assign it to its original MIDI instrument channel.
What sound set are you using? MIDI sounds or SmartSynth? Garritan Instruments for Finale (GIfF)? Some other VST?
What articulations do you need -- in particular?
