Oh sorry, I'm using Finale 25.1 (but also tried in Finale 2014.5), Mac OS 10.11.6.
I've noticed the same. However the Shape Designer window isn't closed, it just hides behind the other dialog boxes. Move them and you'll find the Designer Window. (It's a bug!)

Time signatures can be forced to appear anywhere, and "additional time signatures" can be hidden by using the Measure Tool. Double click on the measure to open the Measure Attributes Window.
Or, you can enter a "real" rest (quarter rest for example) and then hide it.
