Can you show us an image of the problem? "Finale wants to number it" because you told it to.
Why don't you try removing all the multi-measure rest in you score (or a copy of it, if you wish) and then re-apply the multi-measure rests. That may help, but in any event it is less time-consumin...
Have you tried exporting your corrected version as xml and then re-importing it into a (blanked?) copy of your original file?

Arrange the cadenza spacing last thing before printing. Perhaps someone at http://forum.makemusic.com/default.aspx?f=5 can explain how these settings work in more detail than I can.
Have you had a look at the SCALA options available through the Aria Player?
Try unchecking the Automatic spacing options.
I do not think the PDF Export option in 2014.5 is any more reliable than the one in 2014.
Are you talking about the Staff Tool's Staff menu > "Hide Empty Staves" option?
